Dr. Oki , the genius scientist who designed a new type of submarine is missing. His son, Susumu, smells evil scheme of unknown group. He knows everything of his father"s submarine called ?Super 99" ? equipment, weapons, functions and capacity. Susumu thinks that to find his father is to reveal the secret organization, Helmet Party, and stop their conspiracy. With the help of his friends and Marine Corps, he sets out to an underwater quest, not knowing how dangerous his endeavor is?.

In 20XX, Earth"s ocean is taken over by a mysterious "ocean empire". The empire"s military commander in chief, Hell Deathbird, demands that all shipping request his permission for sailing. Earth"s only hope is the submarine called Super 99, a mysterious submarine designed by Dr. Juzou Oki.

L"histoire débute alors que des naufrages se produisent fréquemment autour des fosses sous-marines. Une mystérieuse nation qui se fait appeler l"Empire de l"Océan qui semble en être à l"origine, revendique la possession des ressources sous-marines. L"océanologue Oki, est envoyé avec son petit-fils Goro en exploration à bord d"un bathyscaphe, afin d"en apprendre plus. Mais il disparaît au cours de la mission. Susumu, l"autre petit-fils du professeur, découvre alors que son grand-père travaillait sur la construction d"un sous-marin ultra-sophistiqué fonctionnant grâce à une énergie propre, appelée énergie "L". A bord de ce sous-marin révolutionnaire, Susumu va tenter de retrouver son grand-père et son frère...
