Alpha Protocol is volgens Obsidian Entertainment een revolutionaire nieuwe role-playing game (RPG) die gevuld is met spectaculaire actie en een boeiende interactieve verhaallijn die kan tippen aan bijvoorbeeld spionage thrillers als The Bourne Identity en James Bond. In het spel spelen we met agent Michael Thorton, een getalenteerde jonge agent die wordt verstoten door zijn overheid. Uiteraard is er weer van alles mis in de wereld en Michael Thorton is de enige die een internationale ramp kan stoppen. Het dilemma begint met de vraag of Thorton zich moet distantiëren van zijn voormalige werkgever om deze ramp te stoppen. Als hij succes wil hebben in zijn missie zal hij wel moeten.

Net zoals in de goede RPG's van tegenwoordig zullen de acties van de speler in het spel effect hebben op de uiteindelijke uitkomst. Zo wordt het karakter van geheim agent Thorton bepaald door welke beslissingen neemt en kun je jezelf zo verder afscheiden van de regering of juist braaf in de buurt blijven. Elke beslissing heeft echter ook consequenties die vroeg of laat om de hoek komen kijken, de speler moet dus rekening houden met diverse factoren op zijn missie.
